Two things fix most colouring problems: use fewer colours, and separate them by value. Almost everything else is refinement.
Why limited palettes work
A palette of six colours has fifteen pairs that could clash. A palette of twelve has sixty-six. The number of opportunities for two colours to fight grows faster than the number of colours.
Restriction also forces decisions. With unlimited colours, every area gets its own hue and nothing is subordinate to anything else. With six, you have to decide what matters — and that decision is what makes an image read.
A workable working set: five to eight base colours, each with a lighter and darker variant for shading. That is enough for a character illustration and small enough to keep in your head.
Value does more work than hue
Value is how light or dark a colour is, independent of what colour it is.
Here is the test that settles most colouring arguments: convert the image to greyscale. If it still reads — if you can tell where the character ends and the background begins, where the hair stops and the face starts — the value structure is working. If it turns into a flat grey blur, no amount of hue adjustment will fix it.
This is why "muddy" happens. Muddiness is not caused by wrong colours; it is caused by too many hues at similar values. The eye cannot separate regions that are equally light, whatever their hue.
The corollary: if two adjacent areas need to be distinguishable, make them different values, not just different colours.
Building a palette
A procedure that works:
1. Choose the focal colour. Usually hair, or a key clothing item. This is the colour the eye goes to first, and everything else exists to support it.
2. Choose a value range. Decide roughly how light and how dark the piece will go. Reserving the extremes — the very lightest and very darkest values — for a small area gives you somewhere to put emphasis.
3. Pick supporting colours by relationship, not by taste. Near the focal hue for harmony; across from it for contrast. Colour theory for beginners covers the relationships and why they behave as they do.
4. Give the background a job. Either it recedes — lower saturation, value clearly separated from the character — or it is deliberately part of the composition. A background that is neither competes with the subject.
5. Reserve saturation. The most saturated colour in the piece should be somewhere you want the eye. If everything is fully saturated, nothing stands out.
Skin, hair and clothing
Three practical notes on the areas that cause the most trouble.
Skin is not one colour. Even in flat cel shading, the shadow colour is usually shifted in hue rather than simply darkened — a shadow that is only a darker version of the base tone tends to look grey and lifeless.
Hair is often the focal colour and often the most saturated area. It can carry the strongest colour in the piece precisely because it is where you want attention.
Clothing is where restraint pays. Multiple garments each in their own strong colour is the most common way a character design becomes visually noisy. Pick one to be strong and let the others support it.
Checking readability
Colour vision deficiency is common — the National Eye Institute's page on colour blindness covers the types and prevalence. A design that distinguishes two areas only by hue, at the same value, becomes ambiguous for a substantial number of viewers.
The fix is the same one that fixes muddiness: separate by value as well as by hue. That single habit handles most of it.
The same principle underlies accessibility guidance for design generally — WCAG specifies contrast requirements in terms of relative luminance rather than hue, for exactly this reason. You are not obliged to meet a web standard in an illustration, but the reasoning transfers.

Practising palettes cheaply
The reason people do not experiment with palettes is that experiments are expensive: a bad choice means undoing a lot of work.
The fix is to make the experiment cheap. Block in the flats, look at it, and change your mind before committing to shading. If the flats do not work, no amount of rendering saves them.
